First, since I forgot to mention it before now (in this thread), version 0.5.0 added the ability to remove SysEx messages when using the "SysEx Edit" type for both Input and Output. To do so, SysEx Input would contain the message to remove, and its corresponding SysEx Output message would ...

Thanks Lucas, but reverb and chorus is controlled by CC messages, not SysEx. :) The reason to turn the synth off is because of the game sending a GM (?) reset. There is a very important parameter to take into account about the MT32: midi channel 1 is not used ! And it's often the one used by default on many synth or DAW.
